Q: Can I file for child support against the father if he is not legally the father but has been in child's life since birth
Me and the father were together for 12 years, our son is 12 years old. We recently parted ways, however we were never married. He knows he is not the father, but our son doesn't. This is the only father he has known.

No. Unless he adopted your child, he has no legal obligation to support your child.
